A highly prevalent and genetically diversified Picornaviridae genus in South Asian children

Abstract: Viral metagenomics focused on particle-protected nucleic acids was used on the stools of South Asian children with nonpolio acute flaccid paralysis (AFP). We identified sequences distantly related to Seneca Valley virus and cardioviruses that were then used as genetic footholds to characterize multiple viral species within a previously unreported genus of the Picornaviridae family. The picornaviruses were detected in the stools of >40% of AFP and healthy Pakistani children. A genetically diverse and highly pre… Show more

“…This study was undertaken to characterize the viral flora of companion animals. Respiratory samples of dogs associated with respiratory illness outbreaks were enriched for viral nucleic acids (22), randomly amplified, and subjected to unbiased high-throughput sequencing (23). Bioinformatic analysis of sequences at the predicted amino acid level revealed the presence of several sequences substantially similar to flaviviruses.…”

“…The filtrate was then treated with nucleases to digest nonparticle-protected nucleic acid. RNA from filtered (0.45-μm) respiratory samples or tissue homogenates was treated with DNase before random amplification and pyrosequencing (22,47). After assembly (Newbler v2.3; Table S2. 454 Life Sciences), sequence contigs and singletons were analyzed by using BlastX against a National Center for Biotechnology Information nonredundant protein database (47).…”

“…In the last few years, there has been a surge in the number of novel picornaviruses discovered and genomes sequenced (4,13,14,15,17,23,33). In 2008, a novel picornavirus (porcine kobuvirus) was serendipitously identified by our laboratory from domestic pigs (25).…”

“…In a few diarrheal patients, bocavirus, torovirus and picobirnavirus have been reported (Jamieson et al, 1998;Jin et al, 2011;Gallimore et al, 1995). A few picornaviruses including enteroviruses have been reported from a small number of sporadic diarrhoeal cases and as part of a few small-scale epidemiological studies (Harada et al, 2009;Harvala and Simmonds, 2009;Holtz et al, 2008Holtz et al, , 2009Nyangao et al, 2006;Kapoor et al, 2008;Patel et al, 1985;Phan et al, 2005;Patil et al, 2009;Yamashita et al, 1993;Rai et al, 2007;Scarcella et al, 2009, Silva et al, 2008, but their association with diarrhoea has not been seriously considered due C Durga Rao to lack of detailed investigations. Further, a great majority of epidemiological studies failed to include enterovirus in the investigations.…”
