A Saturated Genetic Linkage Map of Autotetraploid Alfalfa (Medicago sativa L.) Developed Using Genotyping-by-Sequencing Is Highly Syntenous with the Medicago truncatula Genome

Abstract: A genetic linkage map is a valuable tool for quantitative trait locus mapping, map-based gene cloning, comparative mapping, and whole-genome assembly. Alfalfa, one of the most important forage crops in the world, is autotetraploid, allogamous, and highly heterozygous, characteristics that have impeded the construction of a high-density linkage map using traditional genetic marker systems. Using genotyping-by-sequencing (GBS), we constructed low-cost, reasonably high-density linkage maps for both maternal and p… Show more

“…We also tested "diploidized models" or "pseudodiploid models" using the tetraploid genotype calling, as they are widely-used in polyploid analyses due to straightforward implementation in diploid software (Li et al, 2014b;Biazzi et al, 2017). This parameterization disregards the allele dosage and all heterozygotes are grouped into the same genotypic class, which is at the midpoint between the two homozygotes (Rosyara et al, 2016;Slater et al, 2016).…”

“…Therefore, many benefits of functional genomics and molecular breeding techniques are now accessible to forage crop breeders. Alfalfa, red clover, and white clover have described genetic linkage maps and partial genome sequences based on assembled contigs and scaffolds [51][52][53][54][55]. Contig mapping and gene annotation of these genomes has been aided by cDNA sequencing, and genomic synteny mapping using well defined legume genomes, such as M. truncatula [53,[55][56][57].…”

Given these genomic tools, modern breeding methods such as genotyping by sequencing (GBS), genome-wide association study (GWAS), marker assisted selection (MAS), and TILLING can be integrated into traditional trait selection pipelines [58].…”

“…Recently a genotyping-by-sequencing (GBS) based linkage map for fall dormancy of tetraploid alfalfa was reported [91]. The linkage groups identified on autotetraploid M. sativa were mostly syntenous with M. truncatula.…”
