CellGeo: A computational platform for the analysis of shape changes in cells with complex geometries

Abstract: The open source MATLAB application CellGeo is a user-friendly computational platform that allows simultaneous, automated tracking and analysis of dynamic changes in cell shape, including protrusions ranging from filopodia to lamellipodia to growth cones.

“…Excellent software solutions have been published to determine cell shape (Blum, 1967; Styner et al , 2003; Xiong et al , 2010; Tsygankov et al , 2014) and/or analyze filopodial density, elongation speed, or form (Styner et al , 2003; Costantino et al , 2008; Fanti et al. , 2011; Nilufar et al , 2013; Hendricusdottir and Bergmann, 2014; Tsygankov et al , 2014; Tarnok et al , 2015).…”

“…However, these approaches are still hard to apply to cells with highly dynamic protrusions such as filopodia. In such cases, a pre-processing step that extracts the underlying cell body might be required(Tsygankov et al, 2014). …”

“…For the pre-processing step, segmenting cells and acquiring cell masks, any image processing software, such as ImageJ or MetaMorph, will work. However, for the sake of completeness, we included a simple segmentation module MovThresh , originally developed as a part of the CellGeo package for quantification of cellular protrusion dynamics(Tsygankov et al, 2014). Accurate delineation of the cell boundary is critical; the quality of our analysis is dependent on the quality of the original image and cell segmentation.…”

“…Because the microscope and the staining method did not provide sufficient resolution for automatic shape detection, such as that described in Tsygankov et al (17), a manual approach was taken. The bitmap image was imported into GIMP 2.8 (GNU Image Manipulation Program, freeware; http://www.gimp.com) and the edges of 91 cells and their nuclei were manually traced to generate a binary mask (Fig.…”
