Comprehensive statistical analysis of residues interaction specificity at protein–protein interfaces

Abstract: We calculated interchain contacts on the atomic level for nonredundant set of 4602 protein-protein interfaces using an unbiased Voronoi-Delaune tessellation method, and made 20x20 residue contact matrixes both for homodimers and heterocomplexes. The area of contacts and the distance distribution for these contacts were calculated on both the residue and the atomic levels. We analyzed residue area distribution and showed the existence of two types of interresidue contacts: stochastic and specific. We also deriv… Show more

“…It is well documented that Glu, Asp, and Tyr residues that are sensitive to radiation damage often strongly contribute to the protein intra-and intermolecular contact network. 20,21 The impact of local chemical changes on the whole protein structure and the relationship of these changes with general crystal disorder is difficult to capture experimentally because the absorbed X-ray dose causes the diffraction intensities to decay, causing the loss of information. As the intensities and resolution limit degrade, experimental errors increase and small structural changes are masked by the increase of ADP values.…”

“…Therefore, modification of Lys, for example, to dmLys may be seen as similar to replacing Lys with a “longer” Arg residue. Arginine has a higher propensity to promote interactions and is found more often on protein–protein [25] and crystal packing interfaces [2224]. Most interactions with an Arg side chain occur approximately in the plane of the guanidinium moiety.…”
