Condition-Dependent Cell Volume and Concentration of Escherichia coli to Facilitate Data Conversion for Systems Biology Modeling

Abstract: Systems biology modeling typically requires quantitative experimental data such as intracellular concentrations or copy numbers per cell. In order to convert population-averaging omics measurement data to intracellular concentrations or cellular copy numbers, the total cell volume and number of cells in a sample need to be known. Unfortunately, even for the often studied model bacterium Escherichia coli this information is hardly available and furthermore, certain measures (e.g. cell volume) are also dependent… Show more

“…8a). Second, the size distribution of double-labelled cells determined as the forward scatter (FSC) in the flow cytometer 25 was congruent with the size distribution of EGFP-labelled WT cells of E. coli. Third, analysing cocultures of pairwise cross-feeding consortia within E. coli or between A. baylyi and E. coli under the fluorescence microscope revealed individual cells that fluoresced in both red and green colour (Fig.…”

“…The GC-MS-derived mass isotope distributions of proteinogenic amino acids were then corrected for naturally occurring isotopes (46), and the flux ratio of glycolysis to pentose phosphate pathway (as serine derived through glycolysis) was calculated with FiatFlux software (15). To calculate the absolute glycolytic flux, glucose uptake rates were calculated converting OD 600 into cellular volume according to a recent publication (47) and then multiplied with the flux ratio obtained above, assuming no residual glucose as was found by others (13).…”

“…In the scoring phase (quantification), proteins of interest were quantified from digested cell lysates (1 μg per analysis) across all samples using selected reaction monitoring and spiked in heavy labeled reference peptides on a Vantage LC-MS platform (Thermo Fisher Scientific) as previously described (51,52). Condition-dependent intracellular volumes were taken from a recent publication (47).…”

“…This distribution may change over time and with the experimental conditions. For instance, in conditions supporting a higher growth rate, the average size of the cell in the population is larger [6,43]. Several models of the cell size distribution and its dependence on the experimental conditions have been proposed, based on different hypotheses about the criterion determining when a cell divides (reviewed in [42,44]).…”
