De novo transcriptome assembly of Pueraria montana var. lobata and Neustanthus phaseoloides for the development of eSSR and SNP markers: narrowing the US origin(s) of the invasive kudzu

Abstract: BackgroundKudzu, Pueraria montana var. lobata, is a woody vine native to Southeast Asia that has been introduced globally for cattle forage and erosion control. The vine is highly invasive in its introduced areas, including the southeastern US. Modern molecular marker resources are limited for the species, despite its importance. Transcriptomes for P. montana var. lobata and a second phaseoloid legume taxon previously ascribed to genus Pueraria, Neustanthus phaseoloides, were generated and mined for microsatel… Show more

“…BUSCO recovery tends to be highest when the entire organism and/or multiple developmental stages or the same organism is used to generate the assemblies, compared to those assembled from a select number of tissues [ 55 ]. The BUSCO results of our assembly generated here was comparable to the other transcriptomes reported, where recovery varied between 68 and 95% [ 56 - 59 ].…”

“…Transcriptome sequencing of Carex breviculmis was performed by Biomarker Technologies for RNA extraction, and sequencing was performed on the HiSeq™ 2000 platform [ 31 ]. In this study, TRINITY Version 2.5.1 was used to detect contigs from the same transcript, to determine the distance between contigs and connect them together to obtain contigs with inextensible ends [ 44 ]. TGICL software was used to splice these single genes and remove their redundancy to obtain non-redundant single genes.…”

“…In addition, P. lobata var. montana is another variety that is notorious as an invasive species after being introduced from Asia to the United States in the 1800s, originally for fodder and soil erosion control [11][12][13].…”
