Emerging Themes in CryoEM─Single Particle Analysis Image Processing

Abstract: Cryo-electron microscopy (CryoEM) has become a vital technique in structural biology. It is an interdisciplinary field that takes advantage of advances in biochemistry, physics, and image processing, among other disciplines. Innovations in these three basic pillars have contributed to the boosting of CryoEM in the past decade. This work reviews the main contributions in image processing to the current reconstruction workflow of single particle analysis (SPA) by CryoEM. Our review emphasizes the time evolution … Show more

“…The recently developed method Xmipp Swarm consensus [ 98 ], available in Scipion [ 15 ], avoids user intervention by automatically calculating a consensus volume given a set of particles and initial maps obtained from different methods. This technique utilizes swarm optimization, a variation of SGD that incorporates momentum to accelerate convergence, to evolve the population of volumes towards a more globally correct solution [ 99 ].…”

“…In other words, successive rounds of 2D and 3D classifications result in the discarding of many particles, and only those with consistent views and conformations are considered for final 3D reconstructions. 186 Therefore, the resulting maps provide a discrete view of the structural heterogeneity corresponding to highly populated free energy minima. Many of the methods presented in the previous sections enable the characterization of the transitions between those states and the identification of relevant intermediates.…”

“…Furthermore, information about low‐populated states is usually lost due to the application of image‐processing protocols required to obtain one or a few high‐resolution maps. “…The new image may then be fed to a model as input, enabling the model to gain knowledge from a broader range of data to boost its accuracy. The demand for massive datasets can be alleviated by using image-wrapping augmentation to provide synthetic data for training models [31]. Figure 8 is an example of a wrapped image.…”
