Enhancing genetic mapping of complex genomes through the design of highly-multiplexed SNP arrays: application to the large and unsequenced genomes of white spruce and black spruce

Abstract: Background: To explore the potential value of high-throughput genotyping assays in the analysis of large and complex genomes, we designed two highly multiplexed Illumina bead arrays using the GoldenGate SNP assay for gene mapping in white spruce (Picea glauca [Moench] Voss) and black spruce (Picea mariana [Mill.] B.S.P.).

“…Thus, the heterogeneity of LD levels found across genes may also be related to recombination hotspots. In line with this, we checked whether the genes with higher or weaker LD were clustered onto the white spruce genetic map (Pavy et al, 2008a) and found no evidence for such patterns. It is likely that a very large gene sampling would be necessary to identify such regions, given the haploid size of the white spruce genome in the order of 5 to 20Â10 9 bp (Murray, 1998).…”

“…Whenever possible, one of the primers was anchored outside of the coding regions to ensure specificity of amplification (Pavy et al 2008b). Primer pairs were typically designed upon either one or two regions per gene.…”

“…Pavy et al (2008) conducted an SNP microarray analysis of black spruce (Picea mariana) and white spruce (Picea glauca), and compared their results with those obtained using simple sequence repeats, amplified fragment length polymorphism, and other molecular markers. Their results suggest that black and white spruce began to differentiate 10 million years ago (Pavy et al, 2008).…”

This et al (2007) studied variation in the VvmybAI genes, which are transcription factors for grape anthocyanin synthesis, and showed that grape color evolution was related to artificial selection during domestication.…”
