EZmito: a simple and fast tool for multiple mitogenome analyses

Abstract: Complete mitochondrial genome data are frequently applied to address phylogenetic/phylogeographic issues at different taxonomic levels in ecology and evolution. While sample preparation/sequencing is becoming more and more straightforward thanks to dropping costs for next-generation sequencing (NGS), data preparation and visualization remains a manually intensive step that may lead to errors if improperly conducted. We have elaborated, and here introduce, EZmito, a simple and intuitive, freely accessible Web S… Show more

“…and conforms with the general molecular features observed for insects, in having 13 protein-encoding genes (PCGs), 22 transfer RNA genes (tRNAs), 2 ribosomal RNA genes (rRNAs) (encoding for rrnL and rrnS ), and a putative A + T-rich “control” region (Cucini et al. 2021 ). The gene order is identical to that considered ancestral for Pancrustacea, with a set of tRNA-encoding genes that can be folded in the canonical cloverleaf secondary structure, except that for Serine ( trnSgcu ) that lack the DHU arm as observed in most Metazoa’s mtDNA (Comandi et al.…”

“…The codon usage and open reading frames of the protein-coding genes (PCG) were analyzed. The codon usage of the 13 PCG’s was predicted using the Codon Usage web server ( https://www.bioinformatics.org/sms2 ) ( Stothard, 2000 ) and visualized using the EZcodon tool in the web server EZmito ( http://ezmito.unisi.it/ezcodon ) ( Cucini et al, 2021 ), both set to the vertebrate genetic code. tRNA genes were identified by MITOS and MITOS2, and the secondary structures were visualized in the Forna web server ( http://rna.tbi.univie.ac.at/forna/ ) ( Kerpedjiev, Hammer & Hofacker, 2015 ).…”

“…The complete mitogenomes of eight closely related species of octopus, as well as an outgroup species, Tremoctopus violaceus , were retrieved for phylogenetic analysis. The Ezsplit tool [ 20 ] was used to extract the sequences of all 13 protein coding genes (PCG) from the NCBI database, each of which was aligned separately using the codon alignment option in ClustalW with default setting [ 21 ].…”
