FramePlot: a new implementation of the Frame analysis for predicting protein-coding regions in bacterial DNA with a high G+C content

Abstract: FramePlot is a web-based tool for predicting protein-coding regions in bacterial DNA with a high G + C content, such as Streptomyces. The graphical output provides for easy distinction of protein-coding regions from non-coding regions. The plot is a clickable map. Clicking on an ORF provides not only the nucleotide sequence but also its deduced amino acid sequence. These sequences can then be compared to the NCBI sequence database over the Internet. The program is freely available for academic purposes at http… Show more

“…As a result, a 43 kbp of DNA sequence containing the pct cluster was determined. ORFs were determined by FramePlot analysis [24] (www.nih.go.jp/ϳjun/cgibin/frameplot.pl) and BLAST homology search through web considering a possible Shine-Dargano sequence. The DNA sequence data of the pct gene cluster in S. pactum NBRC13433 has been deposited to the DDBJ, EMBL, and GenBank databases under accession number AB303063.…”

“…As a result, a 43 026-bp DNA sequence containing a type II PKS gene cluster was determined. The open reading frames (orfs) were determined using FramePlot analysis (http://www.nih.go.jp/~jun/cgi-bin/frameplot.pl) 55 and a BLAST homology search using the NCBI BLAST server. The determined DNA sequence data of the pnx gene cluster in Streptomyces sp.…”

“…Protein-coding regions were predicted with FramePlot 2.3.2 (Ishikawa and Hotta, 1999). Functional assignment of putative ORFs was conducted by similarity search (BLAST) in protein and conserved domain databases of GenBank (Altschul et al, 1990;Marchler-Bauer et al, 2005).…”
