Red tilapia (Oreochromis spp.) is widely cultivated because it has high economic value. However, at the same age, the growth and thickness of red tilapia flesh are lower than that of black tilapia, which is necessary to improve genetics, one of which is a breeding program. The purpose of this study was to evaluate growth performance and estimate the value of the genetic parameter of the synthetic based population (F0) of red tilapia. Spawning was done naturally using happa with 30 males and 90 females. The number of families produced was 30 families, consisting of male and female sub populations. Enlargement activities were carried out for 90 days with a stocking density of 7 fish/m2 and a frequency of feeding 2 times a day. The estimated heritability was 0.26±0.07 with a response to selection of 18.52 g (male) and 0.35±0.09 with a response to selection of 20.69 g (female). Based on these parameters, the selection process for the next generation can still be done by increasing the number of families.

Indonesia is an archipelago state that consists of thousand islands, and around 70% of the area is covered with water. With this advantage, Indonesia has become the third major world aquaculture producer (FAO, 2022). Shrimp, tilapia and seaweeds are the main products contributing to the increase of gross domestic product (GDP), gross regional domestic product (GRDP) and the volume of national aquaculture production from 2010 to 2018 (Oktopura et al., 2020). The Coastal environment offers a huge potential area for aquaculture, nationally involving more than 800.000 brackish water farmers. Total shrimp production was 0.88 million ton in 2022 of which 27.1% was exported, only second to tilapia (1.17 million ton), representing an export value of around 2.04 billion US dollars (MMAF, 2022). With strong demand and high prices, shrimp farming has become the most valuable aquaculture sector, and this encouraged shrimp farmers to increase their production.However, a combination of poor water management, increasing density and high levels of commercial feed during intensification has caused serious land and environmental degradation. Disease outbreaks have caused repeated farming failures resulting in many shrimp farmers suffering from financial problems and quitting shrimp farming altogether. Alternative species for shrimp farmingShifting to other species has been a commonly used strategy to minimize economic losses since shrimp farming has become a high-risk industry. Shrimp and milkfish have traditionally dominated brackish water pond production . Grouper and seabass are also produced in brackish water, but in intensive, tank based, systems because these species need specific requirements to grow normally. Smallholder farmers cannot access the financial and technical resources required to farm these two species.Farming tilapia in brackish water is becoming more preferred in the coastal areas. To date, the majority of tilapia are produced in fresh water, and brackish water farming contributes only 3.3% of total production. Fisheries extension services in Central Java have recently reported that the number of tilapia farmers in brackish water ponds is increasing. PhD thesis, Wageningen University and Research, the Netherlands.Aquaculture, including freshwater and marine farming, has been important for global fish production during the past few decades. However, climate change presents a major risk threatening both quality and quantity of aquaculture production. The environmental stressors in aquaculture resulting from climate change, are temperature rise, salinity changes, sea level rise, acidification and changes of other chemical properties and changes of oxygen levels. Although a reasonable genetic gain can be achieved by selective breeding, this genetic response may not be enough to adapt fish species to the effects of climate change. Markerassisted selection focusing on specific genes or alleles that allow fish to cope with these changes would allow more rapid adaptation of fish to these new environments. In this thesis, I focused on three essential environmental stressorsdissolved oxygen, salinity and temperature as primarily determined in aquaculture production. The main objective is to provide insight in the genomic architecture underlying the mechanism of adaptation to challenging environments of aquaculture species under farming conditions. First, I determined candidate QTL associated with phenotypic variation during adaptation to hypoxia or normoxia. I identified overrepresented pathways that could explain the genetic regulation of hypoxia on growth. To identify fish with better hypoxia tolerance and growth under a hypoxic environment, I quantified the genetic correlations between an indicator trait for hypoxia tolerance (critical swimming performance) and growth. Moreover, the genomic architecture associated with swimming performance was demonstrated, while the effect of significant QTLs on growth was estimated. Beyond applying genome-wide association studies, I used selection signatures to identify QTLs and genes contributing to salinity tolerance. In addition, I also compared the genome of the saline-tolerant and highly productive tilapia "Sukamandi", that was developed by the aquaculture research institute in Indonesia, to that of blue tilapia and Nile tilapia, to identify the QTLs contributing to salinity tolerance. Finally, I investigated QTLs associated with growth-related traits and organ weights at two distinct commercial Mediterranean product sites differing in temperature (farms in Spain and Greece). Overall, this thesis considerably adds to insight into how fish adapt to challenging environments, which will aid marker-assisted selection for improved resilience of aquaculture species under climate change.
