Genome‐wide analysis suggests multiple domestication events of Chinese local pigs

Abstract: The pig was one of the first domesticated animals after dogs, sheep and goats (Ahmad et al., 2020;MacHugh et al., 2017). Sus scrofa is the only one of the 17 species of Suidae to be domesticated (Chen et al., 2007). The species originated from the Island of Southeast Asia (ISEA) ~4 million years ago (Frantz et al., 2016;Greger et al., 2005) and was further separated into European and Asian clads before ~1.2 million years ago (Frantz et al., 2013;Giuffra et al., 2000;Groenen et al., 2012). Later, pigs spread fr… Show more

“…We predefined the groups of Chinese pigs according to our previous analysis (Peng et al, 2022) and their geographical origins (Wang et al, 2011) (Supplementary Figure S1). The NJ-tree, t-SNE dimensionality and global ancestry analysis were used to dissect the genetic structure of our samples.…”

“…The workflow supports either Beagle v5 or greater 51 or shapeit4 v4.2.0 52 . In this study we applied Beagle (v5.2) with the following effective population sizes (Ne): 1000 for the cattle 25 , 358 for water buffalo 25 , 5000 for the African Buffalo 53 , 5000 for the pig 54 , 100 for horse 55 and, 230 for dog 56 .…”

“…China has a significant advantage in the genetic resources of domestic pigs because it has over one-third of the world's total pig breeds [8]. With its vast territory and diverse geographical environment, China has a wide variety of local pig breeds that have evolved genetic adaptations to different environmental conditions as people have migrated and domesticated them [9]. For example, the different temperatures and altitudes in the north and south have created differences in the size, hair, and physiological regulation of pig populations [10].…”
