Molecular dynamics (MD) simulations have been widely applied to study macro-molecules including proteins. However, high-dimensionality of the datasets produced by simulations makes it difficult for thorough analysis, and further hinders a deeper understanding of biomacromolecules. To gain more insights into the protein structure-function relations, appropriate dimensionality reduction methods are needed to project simulations onto low-dimensional spaces. Linear dimensionality reduction methods, such as principal component analysis (PCA) and time-structure based independent component analysis (t-ICA), could not preserve sufficient structural information. Though better than linear methods, nonlinear methods, such as t-distributed stochastic neighbor embedding (t-SNE), still suffer from the limitations in avoiding system noise and keeping inter-cluster relations. ivis is a novel deep learning-based dimensionality reduction method originally developed for single-cell datasets. Here we applied this framework for the study of light, oxygen and voltage (LOV) domain of diatom Phaeodactylum tricornutum aureochrome 1a (PtAu1a). Compared with other methods, ivis is shown to be superior in constructing Markov state model (MSM), preserving information of both local and global distances and maintaining similarity between high dimension and low dimension with the least information loss. Moreover, ivis framework is capable of providing new prospective for deciphering residue-level protein allostery through the feature weights in the neural network. Overall, ivis is a promising member in the analysis toolbox for proteins.

En un clima de polarización como el que se vive actualmente, el recurso al miedo y a la descalificación, tan común en las estrategias políticas electoralistas, se topa con límites éticos y legales vinculados al discurso del odio y al enaltecimiento del terrorismo. Por ello, estudiar las dinámicas de redes que rozan la radicalización violenta, en general, y los discursos del odio, en particular, se torna vital. El objetivo del presente estudio es, en primer lugar, caracterizar los discursos en torno a la inmigración que proceden de los representantes políticos de los partidos principales de España y, en segundo lugar, evaluar dichos discursos en función del nivel de riesgo en el que incurren de cometer delitos relacionados con el discurso del odio. Para este fin, se utiliza una red social como sistema de análisis, Twitter, en la que se analizan 500 tweets relacionados con las palabras «inmigrantes», «menas» y «refugiados» de un total de 132.249 tweets de los diversos partidos políticos más influyentes. Los hallazgos apuntan a la existencia de un patrón estadísticamente significativo y antagónico entre los discursos de los partidos políticos PSOE y Vox ante la inmigración ilegal. Concretamente, se aprecia cómo mientras el primero destaca la parte más humanística de la inmigración y considera que es un problema que debe ser tratado internacionalmente, el segundo subraya las consecuencias negativas que puede tener esta situación en la seguridad de la ciudadanía española. Finalmente, se proponen diversas implicaciones educativas relacionadas con la competencia mediática y el empoderamiento del profesorado y del alumnado.

This thesis addresses the development of the science faculty at the University College of Swansea from its creation in 1920 to 1970 through the progression of the science departments, the scientific curriculum, and research. While the timeline of the thesis is concentrated in the twentieth century, there is an initial investigation into nineteenth century university curriculum reform to clarify the link to later scientific educational developments and academic relationships with industry and commerce. This thesis argues that it was a framework of communities with its attendant roles of collaborations and networks which supported and shaped academic development both within the institution and in external spaces of influence. The expansion of these communities enabled the growth of the institution’s industrial, commercial, and academic connections at a regional, national, and transnational level. At the core of this research is the previously uncatalogued primary source material which provided an invaluable insight into decades of challenges, reactions, and relations of the individuals of the science faculty’s communities. Furthermore, to place the institution’s academic developments in a wider historical context an interdisciplinary approach was taken using the fields of educational, industrial, and cultural histories accompanied by political and military studies. By using this approach, the thesis determines how well the university college adapted to the challenges of delivering a comprehensive programme of science modules during adverse financial and unfavourable political periods, notably the depression of the 1930s and World War II. In addition, the thesis asserts that the post-war modernisation of the science faculty’s infrastructure was an essential element in ensuring that the University College of Swansea responded positively to the demands of delivering modern academic scientific teaching and research.
