NGSocomial Infections: High-Resolution Views of Hospital-Acquired Infections Through Genomic Epidemiology

Abstract: Hospital outbreak investigations are high-stakes epidemiology. Contacts between staff and patients are numerous; environmental and community exposures are plentiful; and patients are highly vulnerable. Having the best data is paramount to understanding an outbreak in order to stop ongoing transmission and prevent future outbreaks. In the past 5 years, the high-resolution view of transmission offered by analyzing pathogen whole-genome sequencing (WGS) is increasingly part of hospital outbreak investigations. Co… Show more

“…Nosocomial transmission of respiratory pathogens remains a threat to recovering patients [ 261 ], and they were able to identify SARS-CoV-2 from hospital air, together with other respiratory pathogens of interest such as human adenoviruses, respiratory syncytial virus, and influenza B. In hospital settings, HC can be employed for the identification and genotyping of pathogens for genomic epidemiology, to reduce the spread of nosocomial infecitons [ 262 ].. From clinical to environmental samples, HC proved to be a useful and versatile technique during the recent pandemic, cementing its value in the toolbox of molecular biologists.…”

“…Another application is environmental pathogen surveillance, for example, the detection of C. auris in wastewater with the use of NGS [ 87 ]. Outbreak investigation and clustering of cases can also be investigated to delineate the course of nosocomial transmission [ 88 ].…”

“…In the clinical laboratory, WGS has proved valuable in hospital infection prevention programs by being able to identify and track outbreaks within a hospital [ 62 , 63 ]. A large portion of the published work has used WGS in tracking outbreaks of the most common nosocomial pathogens of methicillin-resistant Staphylococcus aureus [ 64 , 65 , 66 ] and Clostridiodes difficile [ 67 , 68 , 69 ].…”
