PacBio single-molecule long-read sequencing shed new light on the complexity of the Carex breviculmis transcriptome

Abstract: BackgroundCarex L., a grass genus commonly known as sedges, is distributed worldwide and contributes constructively to turf management, forage production, and ecological conservation. The development of next-generation sequencing (NGS) technologies has considerably improved our understanding of transcriptome complexity of Carex L. and provided a valuable genetic reference. However, the current transcriptome is not satisfactory mainly because of the enormous difficulty in obtaining full-length transcripts.Resul… Show more

“…Fourth, most of the pipelines for lncRNA identification rely on transcriptome reconstruction from millions of Illumina short reads, resulting in a large proportion of incomplete or fragmented transcripts. It can be envisioned that the completeness of lncRNAs will be remarkably improved with the application of PacBio SMRT or Nanopore sequencing strategies [ 32 , 33 ]. Additionally, the numbers of lncRNAs reported in various insects varied greatly, this might be caused by multiple factors, such as sequencing depth, different analysis approaches, and parameter settings.…”

“…Houttuynia cordata (Wei et al, 2014), Drynaria roosii (Sun et al, 2018), and Crocus sativus (Qian et al, 2019) had similar results. However, in the short-leaf Carex transcriptome, these sequences were mainly involved in proline transport and chlorophyll biosynthesis in biological process (Teng et al, 2019). This showed that there were significant differences between different kinds of plants.…”

“…PacBio sequencing technique is an efficient approach to sequence long DNA molecules, leading to its widely application in full-length reference transcriptome construction of many plant species ( Teng et al, 2019 ; Zhou et al, 2019 ; Xie et al, 2020 ). However, due to the inherent high error rate, transcriptome analyses based on PacBio sequencing is error prone and requires adjustment ( Mahmoud et al, 2019 ).…”
