PDBe: improved accessibility of macromolecular structure data from PDB and EMDB

Abstract: The Protein Data Bank in Europe (http://pdbe.org) accepts and annotates depositions of macromolecular structure data in the PDB and EMDB archives and enriches, integrates and disseminates structural information in a variety of ways. The PDBe website has been redesigned based on an analysis of user requirements, and now offers intuitive access to improved and value-added macromolecular structure information. Unique value-added information includes lists of reviews and research articles that cite or mention PDB … Show more

“…Its data feed into a host of annotation pipelines, including ENSEMBL (26), ENSEMBL Genomes (27), PDBe (28), BLAST2GO (29), PhytoPath (30), the digenic diseases database - DIDA (31), and the Endeavour candidate gene prioritisation server (32). The InterProScan Web services are extensively used, processing in excess of 40 million sequence searches per month.…”

“…Long non-coding RNA (lncRNA) coverage was extended by the addition of NONCODE (15) and LNCipedia (16) datasets. The inclusion of PDB (17) as an Expert Database helps to map between the worlds of ncRNA sequence and structure. Small nucleolar RNAs (snoRNAs) play an important role in guiding the modification of other ncRNA and mRNAs (18), and snoPY (19) provides to RNAcentral a dataset of snoRNAs found in human, fly, worm, yeast, and thale cress.…”

“…The RCSB PDB has extensive search and reporting capabilities as well as an education portal called PDB-101 [26,29]. PDBe has multiple search and browse facilities as well as analysis and bioinformatics tools [30,31]. PDBj provides a variety of services and viewers and supports browsing in multiple Asian languages [23,32].…”
