Pre-mRNA splicing order is predetermined and maintains splicing fidelity across multi-intronic transcripts

Abstract: Combinatorially, intron excision within a given nascent transcript could proceed down any of thousands of paths, each of which would expose different dynamic landscapes of cis-elements and contribute to alternative splicing. In this study, we found that post-transcriptional multi-intron splicing order in human cells is largely predetermined, with most genes spliced in one or a few predominant orders. Strikingly, these orders were conserved across cell types and stages of motor neuron differentiation. Introns f… Show more

“…Our results also suggest that introns are spliced independently of one another, whether they are genomically proximal or distal to each other. This conclusion is in contrast to other work which suggests splicing of particular introns is controlled or gated by the splicing of other introns or exons within the same gene (6, 9, 56).…”

“…A major question in the field is how tightly associated the processes of transcription and splicing are. Some work suggests that splicing occurs very shortly after the RNA polymerase transcribes a particular splice junction (1)(2)(3)(4), while other work suggests that many pre-mRNAs are fully transcribed before splicing occurs (5)(6)(7)(8)(9). The relative spatial locations of nascent pre-mRNA, fully transcribed pre-mRNA, and mature mRNA species have the potential to directly reveal where-and consequently in what order-the processes of transcription and splicing occur.…”

“…To further investigate the effect of splicing kinetics on speckle localization, we compared INSE(exon) and INSE(intron) values of transcripts containing different numbers of post-transcriptional spliced introns, as characterized by a recent study using nanopore RNA-seq (Choquet et al, 2023). We found that on average, a transcript's speckle enrichment increases with the number of posttranscriptionally spliced introns (Figure 4C).…”

“…It is notable that splicing does not always occur in a canonical fashion of joining exons in consecutive order ( Choquet et al 2022 ). Moreover, variations on the theme, known as “alternative splicing,” often occur.…”
