RNA-Binding Proteome Analysis and Functional Explorations^★

Abstract

Post-transcriptional regulations play a critical role in diverse biological processes, and a series of RNA-protein interactions are involved in their underlying mechanism. RNA-binding proteins (RBPs) are key participants and executors in entire life cycle of RNA, affecting the operation of biological processes and the maintenance of cellular homeostasis. The RNA-binding proteome profiling therefore provides crucial information for discovering biological markers and targets of diseases. An array of RBPs capturing methods have been developed in recent years, ranging from profiling binding proteins of specific RNA to unbiased global RBPs identification, and even to exploring the functional aspects of RBPs such as spatial distribution and/or post-translational modifications. This review will focus on tool development for RBP proteomics and functional proteome characterization, and finally discusses bottlenecks and future prospects of this exciting direction of RBP proteomics. RNA 结合 蛋白( RNAbinding proteins, RBPs)是细胞中一类能够结合 RNA 的 特定蛋白质, 其完整地参与了 RNA 的生命周期, 对细 胞生理过程的运行及机体稳态的维持具有关键性的作 用 [2] . RBP 通过与 RNA 的动态相互作用, 控制其生物发 生和周转从而影响 RNA 的多种功能, 包括 RNA 剪接 [3] 、 多腺苷酸化 [4][5] 、 mRNA 的稳定化 [6] 、 RNA 转运和定位 [7] 、 RNA 编辑以及化学修饰 [8] 等转录后调控的相关过程(图 1), 一些 RBPs 还会兼具多种功能 [9] , 如 RBFOX1 既影响 稳定化也影响翻译. 除此之外, RBP 还会影响共翻译蛋 白的折叠和定位以及蛋白复合物的组装 [10][11] .RBP 与 RNA 的相互作用涉及氢键、范德华力以及 两者的三级结构等多种因素. 为了能够特异地结合 RNA, RBP 通常含有一个或多个结合区域, 即 RNA 结合 域(RNA-binding domain, RBD), 一些 RBPs 中不同的结 合域还会协同工作 [12] . 常见的 RBDs 有 RNA 识别基序 (RRM), KH 结合域 [13] 和锌指结合域 [14] 等. 大多数 RBPs 还包含内在无序区域(intrinsically disordered regions, IDRs), 其中部分 IDRs 也会参与结合 RNA, 但目前对 IDRs 与 RNA 相互作用的研究尚不充分 [15] . 也有一些 RBPs 缺乏已知的 RNA 结合域, 使得难以通过结合域的
