The medaka draft genome and insights into vertebrate genome evolution

Abstract: Teleosts comprise more than half of all vertebrate species and have adapted to a variety of marine and freshwater habitats 1 . Their genome evolution and diversification are important subjects for the understanding of vertebrate evolution. Although draft genome sequences of two pufferfishes have been published 2,3 , analysis of more fish genomes is desirable. Here we report a high-quality draft genome sequence of a small egg-laying freshwater teleost, medaka (Oryzias latipes). Medaka is native to East Asia and… Show more

“…A BAC clone including the cyp19a1-encoding genomic region (Clone Name: Mn0079C20, NCBI accession nos. : DE132656 and DE132657) was found and obtained by in silico screening using Keio University BAC library (Kasahara et al, 2007). The EGFP fragment was amplified with the primers: forward, 5Ј-agcagctgtgctcattgttgcttgcatccttctttctgatggatctgatccc-TCAACCGGTCGCCACCATGG-3Ј; and reverse, 5Ј-tggtatttggggctattgagactagctctgccaccagacatgaagatgacGTCGACC-AGTTGGTGATTTTG-3Ј.…”

“…3A and B), with the only exception of D. rerio. This means that these events followed the zebrafish speciation and, consequently, since zebrafish diverged about 314-332 Myr ago from the other teleost species (Kasahara et al, 2007), they are relatively old. Moreover, they were completely fixed during evolution.…”

“…Salmonids hold important positions as socially iconic species and economic resources within aquaculture, wild fisheries and recreational sport fisheries. Moreover, they serve as key indicator species of the health of North Atlantic and Pacific coastal and river ecosystems. All teleosts share at least three rounds of whole-genome duplication (WGD), 1R and 2R before the divergence of lamprey from the jawed vertebrates 2 , and a third teleost-specific WGD (Ts3R) at the base of the teleosts ~320 million years ago (Mya) [3][4][5] . Very little is known about the mechanisms of genomic and chromosomal reorganization after WGD in vertebrates because the 1R, 2R and Ts3R occurred so long ago that few clear signatures of post-WGD reorganization events remain.…”
