A segmentation protocol and MRI atlas of the C57BL/6J mouse neocortex

Abstract: The neocortex is the largest component of the mammalian cerebral cortex. It integrates sensory inputs with experiences and memory to produce sophisticated responses to an organism's internal and external environment. While areal patterning of the mouse neocortex has been mapped using histological techniques, the neocortex has not been comprehensively segmented in magnetic resonance images. This study presents a method for systematic segmentation of the C57BL/6J mouse neocortex. We created a minimum deformation… Show more

“…Regional volumes were determined using a pre‐existing classified MRI atlas encompassing 159 different structures throughout the brain (Dorr, Lerch, Spring, Kabani, & Henkelman, 2008; Steadman et al, 2014; Ullmann, Watson, Janke, Kurniawan, & Reutens, 2013). Statistical analyses were applied comparing the absolute and relative volume of these 159 different regions and on a voxel‐wise basis in the brains of control and Chd7 gt/+ mice.…”

“…The previous papers in the series dealt with the hippocampus (Richards et al, 2011), the cerebellum (Ullmann et al, 2012), the basal ganglia (Ullmann et al, 2014), and the cerebral cortex (Ullmann et al, 2013). The present paper offers a detailed description of the major parts of the mouse diencephalon in high-resolution MR images.…”

“…The FSL atlas package used by our consortium includes labels for the segmentation of the mouse diencephalon, as well as the previous AMBMC atlases including the basal ganglia (Ullmann et al, 2014), cerebellum (Ullmann et al, 2012), cerebral cortex (Ullmann et al, 2013), and hippocampus (Richards et al, 2011). Additionally, a symmetric average mouse brain MRI model is included in the package that should be used for image registrations (Janke and Ullmann, 2015).…”

“…Six ROIs were selected based on anatomical relevance, the cingulate cortex, primary somatosensory cortex (barrel field), insular cortex, caudate-putamen, and hippocampus were based on the AMBMC atlas (Richards et al, 2011;Ullmann et al, 2013;Ullmann et al, 2014) and the thalamus was based on . Data extracted from left and right ROIs were combined for analysis (Figure 3-1).…”
