A Worldwide Survey of Human Male Demographic History Based on Y-SNP and Y-STR Data from the HGDP-CEPH Populations

Abstract: We have investigated human male demographic history using 590 males from 51 populations in the Human Genome Diversity Project - Centre d’Étude du Polymorphisme Humain worldwide panel, typed with 37 Y-chromosomal Single Nucleotide Polymorphisms and 65 Y-chromosomal Short Tandem Repeats and analyzed with the program Bayesian Analysis of Trees With Internal Node Generation. The general patterns we observe show a gradient from the oldest population time to the most recent common ancestors (TMRCAs) and expansion ti… Show more

“…This estimate approximates the median TMRCA dates (8.5-12.5k years) of M269 clade across Europe based on alternative demographic inference methodology. 33 Our estimate of 8870 ± 1708 years BP, based on 757 M412 chromosomes, suggests that the M412 lineage evolved in Europe soon after the arrival of a L23* ancestor. The coalescent times for 11 sub-haplogroups averaged across populations in which the sample size was 5 are presented in Supplementary Table S2.…”

“…The classical mutation rate 6.9 ×10 -4 /locus/25 years, established initially by Zhivotovsky et al, 15 was finally selected for being calibrated based on well-dated historical events and because its proper operation has been re-evaluated afterwards for the set of YSTRs analysed in this study. 16 Concretely, Shi et al 16 compared, in a very comprehensive study including a large panel of worldwide samples, the human male demographic inferences obtained with three different mutational rates: an observed mutation rate from the mutations …”

“…For the set of YSTRs analysed here, the evolutionary mutation rate and the rEMR were equivalent. Shi et al 16 concluded that the rEMR provided the most comprehensive demographic inferences according to previous studies and actual geographical distributions.…”

“…Although the mutated individuals are not first-or second-degree relatives, 10 CEPH panel Mozabites have a high inbreeding coefficient 11 and historically small effective population size. 12 Recent common ancestry or ascertainment bias inherent to the small sample size may be confounding variables.…”
