An Experimentally Validated Genome-Scale Metabolic Reconstruction of Klebsiella pneumoniae MGH 78578, i YL1228

Abstract: Klebsiella pneumoniae is a Gram-negative bacterium of the family Enterobacteriaceae that possesses diverse metabolic capabilities: many strains are leading causes of hospital-acquired infections that are often refractory to multiple antibiotics, yet other strains are metabolically engineered and used for production of commercially valuable chemicals. To study its metabolism, we constructed a genome-scale metabolic model (iYL1228) for strain MGH 78578, experimentally determined its biomass composition, experime… Show more

“…Moreover, they contained metabolically similar species, such as Escherichia coli MG1655 and Klebsiella pneumoniae, but they also had metabolically distant representatives (24), the presence of which has been proposed to be important for collaboration in a community (38). All metabolic reconstructions used in this study were constructed in a manual curation effort (23,(26)(27)(28)(29)(30)(31)(32)(33) and account for not only the genomic annotation but also the known biochemical and physiological traits of their target organisms. The modeling framework can thus be expected to accurately capture the metabolic capabilities of the 11 representative gut microbes.…”

“…We used 11 manually curated, published gut microbe reconstructions (23,(26)(27)(28)(29)(30)(31)(32)(33) that we had refined previously (24). The reconstructed strains are listed in Table S1 in the supplemental material, and the reconstructions are shown in spreadsheet format in Table S2 in the supplemental material.…”

“…The organisms on phylogenetic branches for which there are biochemical and legacy data but not reconstructions should be targeted first. Once high-quality reconstructions are completed for such target organisms, the content can be mapped to closely related species, as in the strategy used to generate reconstructions for Klebsiella 46 , Yersinia 47 and Salmonella 41 on the basis of the E. coli reconstruction 10 .…”
