Automated segmentation of hippocampal subfields from ultra‐high resolution in vivo MRI

Abstract: Recent developments in MRI data acquisition technology are starting to yield images that show anatomical features of the hippocampal formation at an unprecedented level of detail, providing the basis for hippocampal subfield measurement. However, a fundamental bottleneck in MRI studies of the hippocampus at the subfield level is that they currently depend on manual segmentation, a laborious process that severely limits the amount of data that can be analyzed. In this article, we present a computational method … Show more

“…To investigate differences in specific hippocampal regions, FreeSurfer also provides segmentation methods of hippocampal subfields. 16 The definition of the hippocampal subfield includes the DG, the CA fields, the subiculum/parasubiculum, and the fimbria. The segmentation procedure employed by FreeSurfer is based on assigning a neuroanatomic label to each voxel in an MRI volume which, in turn, is labeled based on probabilistic information estimated automatically from a manually labeled training set and a process of completely automated parcellation of the brain cortex and subcortical structures.…”

“…Imaging studies have used methods for identifying these hippocampal subfields through unfolding methods in high resolution functional MRI (Zeineh et al, 2000(Zeineh et al, , 2001Ekstrom et al, 2009) and high resolution in vivo (Mueller et al, 2007;Theysohn et al, 2009;Van Leemput et al, 2009) and ex vivo (Yushkevich et al, 2009) structural MRI mapping. These subfields are independent of subregional definitions of the hippocampus along its longitudinal axis (head, body, and tail) that are more readily evaluated in lower resolution imaging studies.…”

“…Likewise, the mean Dice score was similarly low (0.23; S.D. 0.09), again reflecting the low voxel overlap between the subdivisions (Cabezas, Oliver, Llado, Freixenet, & Cuadra, 2011; Van Leemput et al., 2009). …”
