Biological Sequence Motif Discovery Using motif‐x

Abstract: The Web-based motif-x program provides a simple interface to extract statistically significant motifs from large data sets, such as MS/MS post-translational modification data and groups of proteins that share a common biological function. Users upload data files and download results using common Web browsers on essentially any Web-compatible computer. Once submitted, data analyses are performed rapidly on an associated highspeed computer cluster and they produce both syntactic and image-based motif results and… Show more

“…20,21 Using these data sets as the input, there was a single AxK motif that was identified in the full data set (n ¼ 131, Po1e-6; Figure 4A) and the statistically significant data set (n ¼ 67, Po1e-5; Figure 4B). At the time of this publication, it is believed that this Figure 2.…”

“…Enrichment of amino acid motifs was determined with MotifX software (Chou and Schwartz, 2011) and plotted using WebLogo (Crooks et al, 2004), and associated kinases were assigned with the NetPhorest algorithm (Miller et al, 2008).…”

“…Abundances of motifs for Asc1p-dependently regulated phosphosites were compared to the occurrences of the same motifs for all phosphosites identified in this study. Motifs were searched for sites with localization probabilities of Ն0.75 by using motif-x software (49,50). Additional motifs identified for the complete proteome are not depicted.…”
