Building Genomic Analysis Pipelines in a Hackathon Setting with Bioinformatician Teams: DNA-seq, Epigenomics, Metagenomics and RNA-seq

Abstract: We assembled teams of genomics professionals to assess whether we could rapidly develop pipelines to answer biological questions commonly asked by biologists and others new to bioinformatics by facilitating analysis of high-throughput sequencing data. In January 2015, teams were assembled on the National Institutes of Health (NIH) campus to address questions in the DNA-seq, epigenomics, metagenomics and RNA-seq subfields of genomics. The only two rules for this hackathon were that either the data used were hou… Show more

“…Research staff are less likely to be able to participate in posthackathon commitments after the hackathon is over because of their busier schedules; they are also less likely to generate a career benefit from a product. Conversely, postdocs and students may be able to engage more fully, including in the preparatory and follow-up stages, but will benefit from the presence of more senior faculty that might provide informal mentoring opportunities 2,42,44 . Hence, like others (e.g.…”

“…Since the early 2000s, hackathons have become increasingly popular ( Figure 1) -including across academic, non-profit, corporate, and government sectors -with events focused on a variety of topics, such as bioinformatics 2 , promoting open data 3 , medical education 4 , and healthcare informatics 5 .…”

“…The first three events were held at the National Institutes of Health (NIH) in January 2015, August 2015, and January 2016, and attended by over 110 participants from 5 countries. The results of the groups participating in the January 2015 hackathon were collected in a single paper and have been posted to bioRxiv 4 . For subsequent hackathons, groups have reported their findings individually; discussions of their results are available in this channel, as well as in other forthcoming publications.…”
