CEA: Combination-based gene set functional enrichment analysis

Abstract: Functional enrichment analysis is a fundamental and challenging task in bioinformatics. Most of the current enrichment analysis approaches individually evaluate functional terms and often output a list of enriched terms with high similarity and redundancy, which makes it difficult for downstream studies to extract the underlying biological interpretation. In this paper, we proposed a novel framework to assess the performance of combination-based enrichment analysis. Using this framework, we formulated the enri… Show more

“…The two aforementioned gene lists underline the potential limitations of a cluster based method such as that used here to assess the biological properties of the candidate gene sets. Specifically, these limitations relate to i) grouping of similar terms into a cluster and evaluating the enrichment of functional clusters instead of each individual term within the clusters and ii) the evaluation of the identified term clusters separately, while not taken into consideration the relationships between clusters 63 .…”

“…According to functional enrichment analysis, multiple processes associated with gene expression and regulation and classical tumor signaling pathways were enriched, including many carcinogenic signals (31). These findings indicate that aberrant growth signals regulate the cell cycle and cell growth (32,33), and also promote chemotherapy resistance.…”

“…Uniprot contains millions of real and available protein data, which can be used for protein information analysis of different species (18,19). This Enrichment analysis can identify valuable functional classes or pathways from identified proteomic results or differentiated protein data (20).The functions were categorized according to their cellular components (CC), molecular functions (MF) and biological processes (BP). (Fig.4, table 1)In the higher ranking results, the words related to the "binding" appeared more frequently.…”
