Characterization of de novo transcriptome for waterhemp (Amaranthus tuberculatus) using GS‐FLX 454 pyrosequencing and its application for studies of herbicide target‐site genes

Abstract: These results demonstrate the enormous value of 454 sequencing for gene discovery and polymorphism detection in a major weed species and its relatives. Furthermore, the merging of the 454 transcriptome data with results from a previous whole genome 454 sequencing experiment has made it possible to establish a valuable genomic resource for weed science research.

“…An altered target site was hypothesized to confer resistance in MCR as one of several potential mechanisms. In accord with our previous transcriptome study (Riggins et al, 2010), a single expressed HPPD gene was detected in waterhemp. The WCS HPPD coding sequence, which is 1,305 bp in length, is deposited in GenBank as accession JX259255.…”

“…A nearly full-length HPPD sequence was first identified from the waterhemp transcriptome data set (Riggins et al, 2010). However, the 59 end was missing from this data set, so a full-length wild-type sequence from a mesotrionesensitive waterhemp individual was obtained by creating and screening a complementary DNA library using the Creator SMART cDNA library construction kit from Clontech.…”

“…To date, transcriptomes using next-generation sequencing of a few weedy species have been produced to aid the discovery of genes that contribute to herbicide resistance and other weediness traits, with most progress occurring in Conyza and Amaranthus spp. and Lolium rigidum (Lee et al, 2009;Peng et al, 2010;Riggins et al, 2010;Lai et al, 2012;Gaines et al, 2014).…”
