Characterization of universal small-subunit rRNA hybridization probes for quantitative molecular microbial ecology studies

Abstract: Universal oligonucleotide hybridization probes targeting the small-subunit rRNA are commonly used to quantify total microbial representation in environmental samples. Universal probes also serve to normalize results obtained with probes targeting specific phylogenetic groups of microorganisms. In this study, six universal probes were evaluated for stability of probe-target duplexes by using rRNA from nine organisms representing the three domains of Bacteria, Archaea, and Eucarya. Domain-specific variations in … Show more

“…The temperature of dissociation (T d ), de®ned as the temperature at which 50% of the probe:target duplex remains intact during a speci®ed washing period (Tijssen, 1993), is often used as a ®rst estimate for the T w (Stahl and Amann, 1991). RNA extracts obtained from target organisms and from non-target organisms with one or two mismatches were used to determine the T d values using an elution method (Zheng et al, 1996). Representative normalized T d curves are shown in Fig.…”

“…Oligonucleotide probe sequences complementary to ampli-fied rRNA sequences were either obtained from the literature or were designed specifically for the new organisms identified in the nitrate-reducing culture. The universal probe (5¢-CTG CCC GCC ACA CAT GTT-3¢) was taken from Zheng et al (1996). The probe targeting Cart-N1 (5¢-GAC ATC GGC CGC TCC TAT AAC A-3¢) was based on a previously published probe TH15 (Hurek et al, 1993), with four nucleotides changed (in bold) to match our cloned sequence.…”
