Comparison of QIAamp HCV kit spin columns, silica beads, and phenol-chloroform for recovering human immunodeficiency virus type 1 RNA from plasma

Abstract: Human immunodeficiency virus type 1 (HIV-1) pol mutations are responsible for HIV-1 resistance to current antiretroviral drugs. HIV-1 RNA extraction with QIAamp HCV kit spin columns (Qiagen, Chatsworth, Calif.) followed by reverse transcription-PCR successfully recovered a 1,008-bp pol fragment from the plasma of 31 of 34 HIV-1-infected patients that was suitable for sequencing and recombinant-virus studies. The minimum HIV-1 RNA concentration required for gene recovery was 30 to 40 copies/ml, which was simila… Show more

“…It is possible that there is a bias in template-to-product ratio caused by random variation in the early stages of PCR, resulting in over-representation of a particular species. It has also been estimated that the efficiency of RNA extraction and cDNA synthesis is 1-10% [9]. Thus if the complete extract from 1 mL of blood with a viral load of 100 copies/mL is used then only between one and 10 molecules are being examined, and in practice the proportion of sample used is usually much smaller.…”

“…Genotypic analyses. The preparation of HIV RNA from patient plasma, the generation of the 1.1-kb PCR fragments carrying HIV RT, and analyses of the DNA sequences of these PCR fragments have been described previously (15,44). Briefly, genotypic analyses were performed with RT-PCR fragments carrying HIV RT genes generated from the patients' plasma samples taken at the maintenance-phase baseline, the 6-month time point, and when available, the 12month time point.…”

“…Our data show that the PVDF filter method is suitable for single‐unit NAT, in that it can be readily adapted to total robotic automation. The PVDF method was found to have a sensitivity equal to or in some cases slightly less than that of one of the most sensitive extraction methods, 19,20 Qiagen columns. In all cases, the sensitivities were within two serial dilutions of each other.…”
