COMPARTMENTS: unification and visualization of protein subcellular localization evidence

Abstract: Information on protein subcellular localization is important to understand the cellular functions of proteins. Currently, such information is manually curated from the literature, obtained from high-throughput microscopy-based screens and predicted from primary sequence. To get a comprehensive view of the localization of a protein, it is thus necessary to consult multiple databases and prediction tools. To address this, we present the COMPARTMENTS resource, which integrates all sources listed above as well as … Show more

“…We visualized the top 50 genes in the consensus transcriptional profile of GABAergic neurons in developing human neocortex (plus 5 other known markers that ranked in the top 100), along with their protein-protein interactions (PPI) (Szklarczyk et al 2015), cellular localizations (Binder et al 2014), literature citations, and expression level ranks in neocortical GABAergic neurons purified from P0 Cxcr7-Gfp transgenic mice (Fig. 1D).…”

“…It is a Web server that integrates evidence on protein localization based on manually curated literature, high-throughput screens, automatic text mining and sequence-based prediction methods. Confidence scores were assigned as color codes, ranging from light green for low confidence to dark green for high confidence, and presented on a schematic cell (34).…”

“…A recently published high-quality human protein SCL benchmark set from the subcellular localization database Compartments [2] was used to evaluate the performance of our method. In total 9 SCLs including Cytosol, Endoplasmic Reticulum, Lysosome, Extracellular space, Golgi apparatus, Mitochondrion, Nucleus, Peroxisome and Plasma membrane are used for evaluation.…”
