Complete microbial genomes for public health in Australia and the Southwest Pacific

Abstract: Complete genomes of microbial pathogens are essential for the phylogenomic analyses that increasingly underpin core public health laboratory activities. Here, we announce a BioProject (PRJNA556438) dedicated to sharing complete genomes chosen to represent a range of pathogenic bacteria with regional importance to Australia and the Southwest Pacific; enriching the catalogue of globally available complete genomes for public health while providing valuable strains to regional public health microbiology laboratori… Show more

“…Plasmid pMKUB1_2 was 21 117 bp with 22 CDSs and was similar to previously reported Mycobacterium chimaera plasmids with accession numbers CP045967 [ 28 ] and CP015276 [ 29 ]. The plasmid included a β-lactam target ( ldtB ), transmembrane proteins ( mmpL4/mmpS4 ), nicotine degradation gene ( nicB ) and TP053 resistance mutation (Rv24662) ( Fig.…”

“…The clinical and natural environment isolates harboured the same core and accessory stress genes as the isolates from food processing environments with three exceptions: i) one clinical isolate harboured a chromosomally encoded tet (M) tetracycline resistance gene, identified through search against the ResFinder database (59), ii) one clinical isolate belonging to CC7 harboured the emrC gene conferring QAC resistance (71), and iii) none of the isolates harboured internal deletion mutations in inlB . All unique combinations of the accessory gene subset for clinical and environmental isolates are presented in Fig.…”

“…Fifteen Samoan S. Typhi strains were also selected to undergo long-read sequencing to obtain a complete genome. Within each genotype of S. Typhi presently circulating in Samoa, the oldest and most recent isolates were selected for genome closure at the MDU PHL using established pipelines (58, 59). Long-read sequencing libraries were prepared using the Oxford Nanopore Technologies ligation sequencing kit (SQK-LSK109) and sequenced on the GridION system using R9.4.1 flow cells.…”
