cutpointr: Improved Estimation and Validation of Optimal Cutpoints in R

Abstract: Optimal cutpoints" for binary classification tasks are often established by testing which cutpoint yields the best discrimination, for example the Youden index, in a specific sample. This results in "optimal" cutpoints that are highly variable and systematically overestimate the out-of-sample performance. To address these concerns, the cutpointr package offers robust methods for estimating optimal cutpoints and the out-of-sample performance. The robust methods include bootstrapping and smoothing based on kerne… Show more

“…We also considered alternative outcome measures, including the CM, NFTI, and Need for Emergent Intervention Within 6 Hours (NEI-6). 22 Analyses were performed using Stata, version 17.0 (StataCorp LLC) and the cutpointr, version 1.1.1 23 ; gamlss, version 5.4-1 24 ; and rms, version 6.2-0 25 packages in R, version 4.3.2 (R Foundation for Statistical Computing). A 2-sided P < .05 was considered significant for differences between sets of criteria.…”

“…For example, if the user defines a value of 0.7 for specificity, the performance measure results show the value with a minimum specificity of 0.7. This method works on cutpointr function [ 28 ].…”

“…Models with AUC values greater than or equal to 0.70 are considered ‘useful’ and those with AUC values greater than 0.9 are considered ‘very good’ because sensitivity is high relative to the false positive rate [ 121 , 122 ]. The ‘ pROC ’ (v.1.16.2) and ‘ cutpointr ’ packages (v.1.0.32) [ 123 , 124 ] were used to conduct the ROC and AUC analysis of the models. The performance of each GAMM was assessed using the AUC value created from the training dataset and an evaluation dataset which consisted of the remaining 25% of the presence/absence data not used in the training dataset.…”
