Deep sequence analysis of HIV adaptation following vertical transmission reveals the impact of immune pressure on the evolution of HIV

Abstract: Human immunodeficiency virus (HIV) can adapt to an individual’s T cell immune response via genomic mutations that affect antigen recognition and impact disease outcome. These viral adaptations are specific to the host’s human leucocyte antigen (HLA) alleles, as these molecules determine which peptides are presented to T cells. As HLA molecules are highly polymorphic at the population level, horizontal transmission events are most commonly between HLA-mismatched donor/recipient pairs, representing new immune se… Show more

“…GU937742.1) using the tmap tool within the Torrent Suite v 5.10. BAM files mapped to Toledo were loaded into proprietary software, Visual Genomics Analysis Suite (VGAS) ( http://www.iiid.com.au/software/vgas ) ( 48 ). Variants were called if they occurred at a frequency of greater than 10% and had a minimum of 50 in each sample (Table S1).…”

“…Sample to report integrity was tracked and checked using proprietary and accredited Laboratory Information and Management System and HLA analyze reporting software that performs comprehensive allele balance and contamination checks on the final data set. 25 Genomic HLA-A and HLA-B alleles were classified into supertypes using the method described by Sidney et al . 10 …”

“…The TFV sequences were then aligned and analyzed using Geneious Prime v2019.0.3. For viruses persisting in plasma collected at chronic infection, HIV Gag and Nef sequences were amplified by nested PCR as previously described (41). Briefly, 4µL of sample was used in an RT-PCR with the SuperScript III One-Step RT-PCR System with Platinum Taq High Fidelity Kit (Life Technologies), as per the manufacturer's instructions.…”
