Direct sequencing of measles virus complete genomes in the midst of a large-scale outbreak

Abstract: Measles outbreaks escalated globally despite worldwide elimination efforts. Molecular epidemiological investigations utilizing partial measles virus (MeV) genomes are challenged by reduction in global genotypes and low evolutionary rates. Greater resolution was reached using MeV complete genomes, however time and costs limit the application to numerous samples. We developed an approach to unbiasedly sequence complete MeV genomes directly from patient urine samples. Samples were enriched for MeV using filtratio… Show more

“…As part of routine epidemiological investigations conducted by the health department, rapid sequencing assays were employed to assist with the investigation of transmission chains for each outbreak. The rapid assay is based on MeV whole genome sequencing from the clinical samples, followed by phylogenetic analyses to assess transmission chains [5,6].…”

“…In the 2018-2019 measles outbreak, the variant was defined as a genotype D8 virus with sequences identical to the named strain MVs/Gir Somnath. IND/42.16, which prevailed simultaneously in the European region [26][27][28].…”

“…Studies on MV were mostly based on either an analysis of genomes pertaining to individual groups such as wildtype and vaccine or on an analysis based on single genes such as H, F, and N (8)(9)(10)(11) in the past. Besides, with the development of Next Generation Sequencing (NGS), studies about variation and molecular evolution based on complete genomes were performed in a few recent reports (12)(13)(14)(15)(16). Furthermore, a number of reports evaluated and discussed the characterization of vaccinated cases (5,17).…”
