Dynamics of Recognition between tRNA and Elongation Factor Tu

Abstract: Elongation factor Tu (EF-Tu) binds to all twenty standard aminoacyl-transfer RNAs (aa-tRNAs) and transports them to the ribosome while protecting the ester linkage between the tRNA and its cognate amino acid. We use molecular dynamics simulations to investigate the dynamics of the EF-Tu-GTP-aa-tRNA Cys complex and the roles played by Mg 2+ ions and modified nucleosides on the free energy of protein-RNA binding. Individual modified nucleosides have pronounced effects on the structural dynamics of tRNA and the E… Show more

“…2C, S1, and S3). The universally conserved residue Asp-86 was proposed to play a role in stabilization of the protonated His-84 (3), and was observed to interact strongly with the tRNA in MD simulations of the free ternary complex (30). These findings, together with our structural evidence, strongly suggest that repositioning of the tRNA leading to interaction with switch II assists in the required conformational change of the latter, which results in the repositioning of His-84.…”

“…A small unresolved loop was modeled by using MODELLER (21). All simulations were performed in the NPT ensemble with CHARMM27 parameters (22) in NAMD2 (23) by using the protein/tRNA protocol in (24). The normalized covariance (correlation) and standard PCA of the MD simulations were performed by using CARMA (25).…”

“…To compute longrange electrostatic interactions, the Particle Mesh Ewald method (56) with a grid density of at least 1 Å −3 was used. The minimization and thermalization of all four complexes were performed as previously described (57). All systems were equilibrated for 10 ns followed by 40-ns production runs.…”
