Elementary Mode Analysis: A Useful Metabolic Pathway Analysis Tool for Reprograming Microbial Metabolic Pathways

Abstract: Elementary mode analysis is a useful metabolic pathway analysis tool to characterize cellular metabolism. It can identify all feasible metabolic pathways known as elementary modes that are inherent to a metabolic network. Each elementary mode contains a minimal and unique set of enzymatic reactions that can support cellular functions at steady state. Knowledge of all these pathway options enables systematic characterization of cellular phenotypes, analysis of metabolic network properties (e.g. structure, regul… Show more

“…Later, the concept of finding all possible optimal solutions in metabolic networks has been introduced [33]. Elementary flux modes analysis (EFMA) has been another popular tool to analyze the metabolic networks in terms of minimal functional units [34] and used before to study nucleotide production [35]. The main limitation of EFMA is the requirement of generation of all the EFMs, which is computationally too costly to be applied to genome-scale networks.…”

“…EM analysis, while still limited by the size of the metabolic networks it can handle, is a powerful metabolic pathway analysis tool for a wide variety of application such as characterizing cellular metabolism and reprogramming microbial metabolic pathways [37,38,39]. This potential encourages conceptualizing the notion of a canonical metabolic network reduction which respects EMs as has been proposed by [30] long ago.…”

“…EMA seeks to find all solutions to Eqs. 1 and 2 that are subject to an additional decomposability constraint [ 92 ]. The set of solutions is called elementary modes.…”
