Evolutionary conservation of DNA methylation in CpG sites within ultraconserved noncoding elements

Abstract: Ultraconserved noncoding elements (UCNEs) constitute less than 1 Mb of vertebrate genomes and are impervious to accumulating mutations. About 4000 UCNEs exist in vertebrate genomes, each at least 200 nucleotides in length, sharing greater than 95% sequence identity between human and chicken. Despite extreme sequence conservation over 400 million years of vertebrate evolution, we show both ordered interspecies and within-species interindividual variation in DNA methylation in these regions. Here, we surveyed UC… Show more

“…However, their approach is unsuitable for the most easily available tissue, fecal DNA, since the first step is to remove short fragments less than 10kb. Here we show the strength of short fragments and long-read technology together to generate accurate assemblies and epigenomes useful for comparative genomics (Colwell et al 2018). Accurate genomic resources are critical to the conservation of endangered species like the Golden Lion Tamarin.…”

“…Pyrosequencing was performed as described previously [ 83 ]. Briefly, LINE1 and intracisternal A particle (IAP) retrotransposon pyrosequencing primers were designed using Qiagen Pyromark Assay Design software version 2.0.2 and sequences from the mm10 genome.…”

“…DNA methylation occurs at the 5' position of cytosine residues of CpG dinucleotides that are enriched in the promoter region of many genes in mouse genomes 22 23 24 25 26 as well as in intergenic and intron regions, which carry regulatory elements 27 . Methylation of CpG islands in proximal promoters 21 24 and CpG sequences in gene enhancers 27 28 is important in regulating the dynamic state of bivalent chromatin, containing many developmental genes/transcription factors playing important role in development, cancer and aging 29 30 31 32 33 34 . Three DNA methyltransferases (DNMTs) participate in DNA methylation during mouse development 35 .…”
