Expansion and functional analysis of the SR-related protein family across the domains of life

Abstract: Serine/Arginine-rich (SR) proteins comprise a family of proteins that is predominantly found in eukaryotes and plays a prominent role in RNA splicing. A characteristic feature of SR proteins is the presence of an S/R-rich low-complexity domain (RS domain), often in conjunction with spatially distinct RNA recognition motifs (RRMs). To date, 52 human proteins have been classified as SR or SR-related proteins. Here, using an unbiased series of composition criteria together with enrichment for known RNA binding ac… Show more

“…Log 2 LFQ enrichment values relative to GFP control are also shown. Proteins with RS domains (curated in (Cascarina and Ross 2022)) are shaded red. (E, F) p-values denoting significance of Gene Set Enrichment/Depletion in SAFB and HNRNPU proteomic datasets, corrected for family-wise error rate (FWER; (Olejnik et al 1997; Subramanian et al 2005)).…”

“…We also noted a possible enrichment for paraspeckle components in the HNRNPU IPs (Table S6). Therefore, in addition to DAVID analyses, we evaluated separately curated lists of RS-domain proteins (Cascarina and Ross 2022), proteins that biochemically purified along with nuclear speckles/interchromatin granule preparations (Saitoh et al 2004), and proteins found in paraspeckles (Yamazaki and Hirose 2015). We then determined the relative scale of the enrichment of proteins from each list in SAFB and HNRNPU IPs using an approach modified from GSEA (Subramanian et al 2005).…”

“…SRSF1 belongs to the Ser/Arg-rich protein family (SR proteins), which contains 12 members possessing one to two structured RNA-recognition motifs (RRMs) and a repetitive Arg/Ser repeat region (RS domain) (23)(24)(25). The RS region is also found in the much larger family of SR-like proteins, which contain the repetitive RS regions but not the other structural features (26,27). Two SR-like proteins, SRRM2 (serine-arginine rich repetitive matrix protein 2) and SON, are essential for the formation and structural maintenance of the membraneless organelles nuclear speckles (28,29).…”
