FAS: Assessing the similarity between proteins using multi-layered feature architectures

Abstract: Motivation: Expert curation to differentiate between functionally diverged homologs and those that may still share a similar function routinely relies on the visual interpretation of domain architecture changes. However, the size of contemporary data sets integrating homologs from hundreds to thousands of species calls for alternate solutions. Scoring schemes to evaluate domain architecture similarities can help to automatize this procedure, in principle. But existing schemes are often too simplistic in the si… Show more

“…However, conspicuous differences between T4aP components of different Acinetobacter isolates emerged on the level of domain architectures. The connection between domain architecture of a protein and its function is well documented (e.g., [6265]. Therefore, the differences for FimU and, more prominently for the pilus tip adhesin ComC, point towards a lineage-specific modification of T4aP function.…”

“…Targeted ortholog searches were performed with fDOG v0.0.8 (www.github.com/BIONF/ fDOG) [97] an extended version of HaMStR [98] using A. baumannii ATCC 19606 T as the reference taxon. Feature architecture similarities between orthologs were computed with FAS v1.3.2 (https://github.com/BIONF/FAS) [68] that is integrated into the fDOG package. Phylogenetic profiles were visualized and analyzed using PhyloProfile v1.8.0 [99].…”
