FSL

Abstract: FSL (the FMRIB Software Library) is a comprehensive library of analysis tools for functional, structural and diffusion MRI brain imaging data, written mainly by members of the Analysis Group, FMRIB, Oxford. For this NeuroImage special issue on "20 years of fMRI" we have been asked to write about the history, developments and current status of FSL. We also include some descriptions of parts of FSL that are not well covered in the existing literature. We hope that some of this content might be of interest to use… Show more

“…Anatomical small volumes were derived from the Oxford–Harvard brain maps (Desikan et al, 2006) in FSL view (Jenkinson, Beckmann, Behrens, Woolrich, & Smith, 2012), comprising key brain regions previously implicated in generation of propositional language output (Blank et al, 2002; Braun et al, 2001; Wagner et al, 2001) (left inferior and superior frontal, left posterior superior temporal gyri).…”

“…A whole‐brain mask was generated using the brain extraction tool (Smith, 2002) in FSL (Jenkinson, Beckmann, Behrens, Woolrich, & Smith, 2012). The rsfMRI underwent slice‐time correction and realignment prior to application of the brain mask to extract all voxels within the brain.…”

“…Diffusion tensor imaging postprocessing was performed using the FSL (Jenkinson, Beckmann, Behrens, Woolrich, & Smith, 2012) software version 5.0.6 (FMRIB Software Library, http://www.fmrib.ox.ac.uk/fsl). Fieldmaps were used to diminish EPI distortion caused by inhomogeneities in applied magnetic field.…”

“…Preprocessed images were fitted to the tensor model at each voxel to generate FA, MD, AD, and RD images using DTIFIT in FSL (Jenkinson et al., 2012). TBSS (Smith et al., 2006) was chosen as an optimal full‐automated analysis tool that allows investigating the whole‐brain without selection of specific WM region beforehand.…”
