GenBank

Abstract: GenBank® (http://www.ncbi.nlm.nih.gov) is a comprehensive database that contains publicly available nucleotide sequences for almost 260 000 formally described species. These sequences are obtained primarily through submissions from individual laboratories and batch submissions from large-scale sequencing projects, including whole-genome shotgun (WGS) and environmental sampling projects. Most submissions are made using the web-based BankIt or standalone Sequin programs, and GenBank staff assigns accession numbe… Show more

“…The human genome assembly and annotated proteins (all isoforms) were obtained from GenBank (v. 37.3) (Benson et al , 2013). For MXE candidate validation, we selected data from 515 publically available samples comprising 31 tissues and organs, 12 cell lines and seven developmental stages (Barbosa‐Morais et al , 2012; Djebali et al , 2012; Tilgner et al , 2012; Xue et al , 2013; Yan et al , 2013; Fagerberg et al , 2014) amounting to over 15 billion RNA‐Seq reads.…”

“…Allora currently contains 94,148 PDB entries (derived from the RCSB Protein Data Bank, http://www.rcsb.org, Rose et al , 2015) with 247,959 chains, of which 120,665 represent unique sequences. Based on the database references in the PDB entries, the full‐length proteins were fetched from UniProt KB (UniProt Consortium, 2015) or GenBank (Benson et al , 2013) and the corresponding gene structures of the eukaryotic proteins reconstructed with WebScipio (Hatje et al , 2013). In Allora, all PDBs belonging to the same UniProt or GenBank entries are connected.…”

“…Among the ~400 proteins that matched known proteins in GenBank (nr) (Benson et al, 2013) (Evalue < 10 -10 ), > 80% corresponded to known mitochondrial components (data not shown).…”

“…MS and MS/MS queries were performed either against the GenBank protein database (nr) (Benson et al, 2013) or against a database of conceptually translated E. gracilis sequences assembled from contigs of 454 genomic reads and from contigs of public ESTs (see below). Precursor tolerance of 150 ppm for MS spectra and 0.1 Da fragment tolerance for MS/MS spectra were allowed.…”

“…Scientists who publish in most microbiological journals are required to deposit genomic sequence data supporting their conclusions to publicly accessible databases such as GenBank (Benson et al, 2013), although these databases do not cover the full range of microbiological data produced by deep subseafloor biosphere scientists. No similar requirement to deposit exists for complementary physical science data.…”
