Gene expression during the first 28 days of axolotl limb regeneration I: Experimental design and global analysis of gene expression

Abstract: While it is appreciated that global gene expression analyses can provide novel insights about complex biological processes, experiments are generally insufficiently powered to achieve this goal. Here we report the results of a robust microarray experiment of axolotl forelimb regeneration. At each of 20 post-amputation time points, we estimated gene expression for 10 replicate RNA samples that were isolated from 1 mm of heterogeneous tissue collected from the distal limb tip. We show that the limb transcription… Show more

“…Indeed, Tara is also upregulated after pathogen-induced damage in the adult Drosophila gut (Chakrabarti et al, 2012). Furthermore, transcriptional profiling of regenerating tissue reveals the presence of TRIP-Br family members in the Xenopus tropicalis tadpole tail blastema and upregulation of TRIP-Br family members in regenerating zebrafish spinal cord and the axolotl limb blastema (Hui et al, 2014;Love et al, 2011;Voss et al, 2015).…”

“…Microarray and RNA‐Seq analysis of regenerating axolotl limbs has identified suites of genes encoding progenitor cell markers, stage‐specific genes, and genes regulated by neural signals (Knapp et al., 2013; Looso et al., 2013; Mercer et al., 2012; Monaghan et al., 2009, 2012; Stewart et al., 2013; Vascotto, Beug, Liversage, & Tsilfildis, 2005; Voss et al., 2015). “…Consistent with the scarring of denervated and amputated newt limbs, collagen fibrillogenesis begins prematurely (Bryant, Fyfe, & Singer, 1971; Vanrapenbush & Lasalle, 1989). The effect of denervation on a wide array of genes and proteins revealed by global genomic and proteomic analysis (Looso et al., 2013; Monaghan et al., 2009; Rao et al., 2009, 2014; Voss et al., 2015) is now wide open for investigation.…”

“…RA is present in regenerating limbs (Scadding and Maden, 1994) and RA-reporter axolotls show RA signaling in regenerating limbs (Monaghan and Maden, 2012b). Genes that regulate RA signaling are expressed in regenerating frog limbs (McEwan et al, 2011) and salamanders including Rdh10 (Monaghan et al, 2012), Raldh1 , Raldh3 (Monaghan et al, 2012), Rarα (Ragsdale et al, 1989) Rarβ (Carter et al, 2011;Giguere et al, 1989) and Rarγ (Hill et al, 1993;Ragsdale et al, 1989;Voss et al, 2015). Also, Raldh inhibition blocks axolotl limb regeneration (Maden, 1998;Scadding, 2000), and also epimorphic fin zebrafish regeneration (Blum and Begemann, 2012), and excess RA induces duplicated patterning during Xenopus hindlimb regeneration (Cuervo and ChimalMonroy, 2013) as it does in salamanders.…”
