Genome of the Lord Howe Island Stick Insect Reveals a Highly Conserved Phasmid X Chromosome

Abstract: We present a chromosome scale genome assembly for Dryococelus australis, a critically endangered Australian phasmid. The assembly, constructed with Pacific Biosciences continuous long reads and chromatin conformation capture (Omni-C) data, is 3.42 Gbp in length with a scaffold N50 of 262.27 Mbp and L50 of 5. Over 99% of the assembly is contained in 17 major scaffolds which corresponds to the species’ karyotype. The assembly contains 96.3% of insect BUSCO genes in single copy. A custom repeat library identified… Show more

“…It can be argued that complete dosage compensation should refer to situations where the single X is transcribed at a level comparable to the ancestral levels for two X copies, prior to X chromosome formation (i.e., when the X chromosome would have been an autosome; [52]). However, the X chromosome in stick insects has been conserved for at least 120 Mya [13,53] and shares most of its content with the X chromosome in other insect orders that diverged over 450 million years ago [15], making it impossible to infer ancestral transcription levels. Why X-linked genes are overall less expressed than autosomal genes in Timema remains an open question.…”

“…Sequence data was delivered demultiplexed with adapters trimmed. Reads were aligned to the reference genome (Stuart et al, 2023) with bwa mem v0.7.17 (Li, 2013) and PCR duplicates removed with the samtools v1.12 markdup subroutine (Li et al, 2009). Mapping statistics are presented in Supplementary Table 1.…”

“…We retained homozygous reference calls in the resultant vcf file in order to correctly calculate genome-wide heterozygosity later. We filtered genotype calls first by removing any site falling into known repeat regions (Stuart et al, 2023) and then removed all indels. Finally, we used vcflib v1.…”
