Genome Sequencing of the SARS-CoV-2 Delta (B.1.617.2) Variant of Concern Detected in Bangladesh

Abstract: We report the near-complete genome sequence and phylogenetic analysis of a severe acute respiratory syndrome coronavirus 2 (SARS-CoV-2) Delta variant (B.1.617.2) strain. This variant is associated with increased transmission and immune evasion.

“…According to CDC and WHO, the major VOCs are the Alpha variant (Lineage B.1.1.7), 55 Beta variant (Lineage B.1.351), 56 Gamma variant (Lineage P1), 57 Omicron variant (Lineage B.1.1.529), 58 and Delta variant (Lineage B.1.617.2). 59 The Epsilon variant (Lineage B.1.427 and B.1.429), Kappa variant (B.1.617.1), Mu variant (Lineage B.1.621), 28,60,61 Eta variant (B.1.525), Zeta variant (Lineage P.2), 57 Theta variant (P.3), lota variant (B.1.526), and Lambda variant (Lineage C.37) are the VOIs. 62 Currently, many subvariants of Omicron have been under scrutiny such as BA.5, BA.2.75, BJ.1, BA.4.6, XBB, BA.2.3.20, and XBB 1.5 in 2023.…”

“…The major classificational terms to denote the ever‐increasing types of mutant strains of SARS‐CoV‐2 virus are variants of concern (VOC) and variants of interest (VOI). “…We hypothesized that this highly conserved region would not be as susceptible as other regions to acquisition of nonsynonymous changes within SARS-CoV-2 over time, and this has been observed as variants have emerged 18,19 . For example, the Omicron BA.1 baseline sequence differs in only 1 of 1094 amino acids (0.09%) (nsp12 P323L) from the Wuhan reference sequence in this conserved region, and so 99.1% of the PTEs are perfectly matched between the Omicron BA.1 and the Wuhan reference strain 18 .…”
