Gumiņbaktēriju daudzveidība Latvijas augsnēs = Diversity of rhizobia in Latvian soils

In the recent years, attention has been paid to increase the areas or legume cultivation, not only due to the increasing use of legumes in food, fodder, building materials, oil production, but also due to the ability of these plants to form symbiotic relationships with rhizobia, binding atmospheric nitrogen, thus reducing the need for chemical nitrogen fertilizers. As the importance of the legume-rhizobia symbiosis in sustainable agriculture increases, the number of studies that identify rhizobia genetic diversity is growing. Rhizobia are mostly described in research articles as bacteria belonging to the α-proteobacteria class (e.g., Rhizobium). This class of rhizobia bacteria has been extensively studied over several decades. However, in the recent years, more and more studies are expanding the concept of rhizobia bacteria and considering including bacteria also from β- and γ-proteobacteria classes in this ecological group of microorganisms. In Latvia, despite the extensive research done on rhizobia effectiveness and efficiency differences between various strains, no genetic identification of rhizobia bacteria or determination of the diversity of the legume rhizosphere has been carried out. Genetic identification and diversity assessment contribute not only to the fundamental agricultural science but also provide science-based guidelines for developing a rhizobia strain containing legume seed inoculant. The aim of this work is to characterize the diversity of rhizobia bacteria strains in the Rhizobia Collection of Latvia University of Life Sciences and Technologies (LBTU). In order to achieve this goal, the following tasks were set: to carry out an inventory of the existing historical Rhizobia Collection of the LBTU Institute of Soil and Plant Sciences; supplement the existing collection with new rhizobia strains; perform genetic identification of all bacteria strains in the collection; assess of the diversity of the identified bacteria strains; evaluate the identified diversity depending on the host plants and the agrochemical indicators of the soil. This study was conducted in the time period from 2015 to 2022. To determine the diversity of rhizobia strains, existing bacteria strains from the collection of the Institute of Soil and Plant Sciences of LBTU (isolated from 1962 to 2015), as well as newly isolated bacterial strains, collected in the period 2016–2019, within the framework of various field and pot trials of the Institute of Soil and Plant Sciences, were used. Molecular biology analyses were carried out in the Department of Molecular Biology and Microbiology of the Research Laboratory of Biotechnology (LBTU). The study was carried out within the project EUROLEGUME (“Enhancing of legumes growing in Europe through sustainable cropping for protein supply for food and feed”) and LegumeGap (“Increasing the productivity and sustainability of plant protein production in Europe”). This study identified bacterial strains isolated from a wide range of legumes, using full-length 16S rRNA gene sequencing for higher phylogenetic analysis accuracy, compared to shorter length 16S rRNA fragment sequences, that are more commonly used as an identification method. The taxonomic diversity identified was wider than initially suspected. Although Rhizobium sp. was the most common identified genus, bacterial strains identified in this study belong not only to the α-proteobacteria class, but also to the β- and γ-proteobacteria classes. The latter two have the potential, in the case of forming a symbiotic relationship with legumes, to fix atmospheric nitrogen, but also to dissolve the phosphate in the rhizosphere, that is otherwise unavailable to plants. As a result, new potential bacterial strains were discovered that could be used to create a commercial rhizobium inoculation preparation. Latvijas Biozinātņu un tehnoloģiju universitāte, Jelgava, 133 lpp. Pēdējos gados tauriņziežu audzēšanas platību palielināšanai pievērsta pastiprināta uzmanība, pateicoties ne tikai tauriņziežu pieaugošajam pielietojumam pārtikā, lopbarībā, būvmateriālos un eļļas ražošanā, bet arī šo augu spējai veidot simbiotiskas attiecības ar gumiņbaktērijām un saistīt atmosfēras slāpekli, šādā veidā samazinot ķīmiskā slāpekļa mēslojuma izmantošanas nepieciešamību. Palielinoties tauriņziežu-gumiņbaktēriju simbiozes nozīmei ilgtspējīgā lauksaimniecībā, pieaug pētījumu skaits, kas veic gumiņbaktēriju taksonomiskās daudzveidības novērtēšanu. Gumiņbaktērijas pētījumos lielākoties apraksta kā α-proteobaktēriju klasei piederošas (piem., Rhizobium). Šīs klases gumiņbaktērijas ir plaši pētītas vairāku desmitgažu laikā. Tomēr pēdējos gados aizvien vairāk pētījumu rezultāti paplašina gumiņbaktēriju ekoloģiskās grupas jēdzienu, un tiek apsvērts šajā mikroorganismu grupā iekļaut arī baktērijas no β- un γ-proteobaktēriju klasēm. Lai gan Latvijā veikti plaši pētījumi par gumiņbaktēriju celmu efektivitātes atšķirībām, līdz šim nav veikta gumiņbaktēriju ģenētiskā identifikācija, vai tauriņziežu rizosfēras baktēriju daudzveidības noteikšana. Ģenētiskā identifikācija un daudzveidības novērtējums ir ieguldījums ne tikai fundamentālajā lauksaimniecības zinātnē, bet arī sniegtu zinātniski pamatotas vadlīnijas preparāta izveidē tauriņziežu sēklu inokulācijai. Šī darba mērķis ir raksturot Latvijas Biozinātņu un tehnoloģiju universitātes (LBTU) kolekcijā esošo gumiņbaktēriju celmu daudzveidību. Lai sasniegtu šo mērķi, izvirzīti šādi uzdevumi: veikt LBTU Augsnes un augu zinātņu institūta esošās vēsturiskās Gumiņbaktēriju kolekcijas inventarizāciju; papildināt esošo kolekciju ar jauniem gumiņbaktēriju celmiem; veikt visu kolekcijā esošo baktēriju celmu ģenētisko identifikāciju; izvērtēt identificēto baktēriju celmu daudzveidību un analizēt šo daudzveidību atkarībā no saimniekaugiem un augsnes agroķīmiskajiem rādītājiem. Pētījums veikts laika posmā no 2015. līdz 2022. gadam. Gumiņbaktēriju daudzveidības noteikšanai izmantoti jau esošie LBTU Augsnes un augu zinātņu institūta kolekcijas baktēriju celmi (izdalīti no 1962. līdz 2015. gadam), kā arī izdalīti jauni baktēriju celmi laika posmā no 2016. līdz 2019. gadam, dažādu Augsnes un augu institūta izmēģinājumu ietvaros. Molekulārās bioloģijas analīzes veiktas LBTU Biotehnoloģiju zinātniskās laboratorijas Molekulārās bioloģijas un mikrobioloģija nodaļā. Pētījums izstrādāts projektu EUROLEGUME (“Tauriņziežu audzēšanas veicināšana Eiropā proteīna nodrošināšanai pārtikā un lopbarībā ilgtspējīgas lauksaimniecības apstākļos”) un LegumeGap (“Augu olbaltumvielu ražošanas produktivitātes un ilgtspējības palielināšana Eiropā”) ietvaros. Šajā pētījumā identificēti baktēriju celmi, kas izdalīti no plaša spektra tauriņziežu dzimtas saimniekaugiem, izmantojot pilna garuma 16S rRNS gēna sekvencēšanu augstākai filoģenētiskās analīzes precizitātei, salīdzinājumā ar nepilna garuma 16S rRNS sekvenču salīdzināšanu, kas ir biežāk izmantotā identifikācijas metode. Gumiņbaktēriju daudzveidība, kas tika identificēta, bija plašāka, nekā sākotnēji domāts. Lai gan Rhizobium sp. bija visbiežāk sastopamā identificētā ģints, identificētie baktēriju celmi pieder ne tikai pie α-proteobaktēriju klases, bet arī pie β- un γ-proteobaktēriju klasēm, kurām ir potenciāls simbiotisko attiecību rezultātā ne tikai saistīt atmosfēras slāpekli, bet arī šķīdināt augsnē esošos, bet augiem nepieejamos, fosfora savienojumus. Rezultātā atklāti jauni potenciālie baktēriju celmi, kurus varētu izmantot komerciāla gumiņbaktēriju preparāta izveidošanai. Promocijas darba apjoms 95 lpp. (neskaitot bibliogrāfijas sarakstu un pielikumus); darbā ir 14 tabulas, 26 attēli; 302 bibliogrāfiskie avoti, kā arī 3 pielikumi.
