Handling of Spurious Sequences Affects the Outcome of High-Throughput 16S rRNA Gene Amplicon Profiling

Abstract: Background: 16S rRNA gene amplicon sequencing is a very popular approach for studying microbiomes. However, varying standards exist for sample and data processing and some basic concepts, such as the occurrence of spurious sequences, have not been investigated in a comprehensive manner. Methods: Using defined communities of bacteria in vitro and in vivo, we searched for sequences not matching the expected species (i.e., spurious taxa) and determined a minimum threshold of occurrence suitable for robust data an… Show more

“…As implemented in metagMisc package v.0.0.4 (Mikryukov, 2018), rarefaction was performed 1,000 times; and S and Se were averaged over the iterations. To avoid index switching artifacts (assignment of reads to incorrect samples during sequencing), prior dissimilarity analysis, we removed the OTUs with a relative abundance of less than 0.25% from each sample (Clavel et al, 2020).…”

“…The BDA did not reduce the appearing α-diversity bias for highly diluted samples, but lower contamination introduced by reagents and consumables used in both BDA and NDA resulted in much better results compared with the CA approach. Thus, a careful analysis and interpretation of microbial diversity is needed, especially when working with low biomass samples such as skin, lung, or blood samples [63].…”
