The gills and skin microbiota and microbiome of wild fish remain far more under-investigated compared to that of farmed fish species, despite that these animal-microbe interactions hold the same ecophysiological roles in both cases. In this study, the gills and skin bacterial microbiota profiles and their presumptive bacterial metabolisms were investigated in five open-sea fishes: bullet tuna (Auxis sp.), common dolphinfish (Coryphaena hippurus), Atlantic little tunny (Euthynnus alletteratus), Atlantic bonito (Sarda sarda) and Atlantic white marlin (Tetrapturus albidus). Gills and skin tissues were collected from two to three individuals per species, from specimens caught by recreational trolling during summer of 2019 and their bacterial 16S rRNA gene diversity was analysed by high-throughput sequencing. The gills bacterial communities among the five species were clearly different but not the skin bacterial microbiota. The dominant operational taxonomic units beloged to the Moraxellaceae, Pseudomonadaceae, Rhodobacteraceae, Staphylococcaceae and Vibrionaceae families. Despite the differences in taxonomic composition, the presumptive metabolisms between the gills and skin of the five fishes investigated here was ≥ 94% and were dominated by basic metabolism, most likely reflecting the continuous exposure of these tissues in the surrounding seawater.

The skin mucus bacteriome of fish plays an important role in the health of their hosts. Despite the economic importance of the common carp (Cyprinus carpio), research on its skin bacteriome composition is still missing. To date, most studies on the composition of fish skin bacteriome have used amplicon sequencing, despite the limitations associated with this method. In our study, a shotgun metagenomic approach was applied to characterize the external mucus bacteriome of 8 carp specimens from two different ponds on a fish farm in Hungary. Besides the carp samples, water was also sequenced from the two corresponding ponds. Each carp skin sample was dominated by the phylum Proteobacteria, followed by Actinobacteria, Bacteroidota, Firmicutes, Cyanobacteria and Planctomycetota. Additionally, we have found strong concordance between the water and carp skin mucus samples, despite most studies describing an opposite relationship. Furthermore, shotgun metagenomics allowed us to apply functional annotation to the metagenomes, which revealed several metabolic functions. We present, to our knowledge, the first description of the common carp (Cyprinus carpio) skin mucus bacteriome. Even though our results showed a high level of host genome contamination, we could still provide valuable insight into the external bacterial community of this species. The presented data can provide a basis for future metagenome studies of carp or other fish species.

The aim of this study was to evaluate the effect of supplementing feed with a functional mixture of immunomodulators, including β-glucans, nucleotides, ascorbic acid, and alpha-tocopherol, associated with a diet with lower levels of animal protein (11.5%) and higher levels of soybean meal (43.5%), on the zootechnical performance, health, hematological and immunological parameters, intestinal morphology, centesimal composition, and intestinal microbiome of juvenile Nile tilapia (initial weight 1.88 g ± 0.25 g, mean ± standard deviation). Two isocaloric and isoproteic diets (35% crude protein) were formulated, one with the inclusion of the immunostimulant functional mixture (40 kg·t−1), composed of 150 mg·kg−1 of nucleotides, 1000 mg·kg−1 of β-glucans, 1000 mg·kg−1 of ascorbic acid (vitamin C), and 20 mg·kg−1 of alpha-tocopherol (vitamin E), and another without. The combined supplementation of nucleotides, β-glucans, ascorbic acid, and alpha-tocopherol resulted in a 59.95% increase in final weight, 64% weight gain, 66% daily gain, a 21.31% decrease in feed conversion rate, and double the retention of body protein. Supplementation also improved intestinal morphology and modulated the intestinal microbiome, increasing Chao-1 diversity. Transmission electron microscopy confirmed that fish fed with both diets exhibited intact intestinal mucosal membranes. Supplementation did not alter the hematological and immunological parameters, suggesting that there was no overstimulation of the fish’s immune system. This work allows us to evaluate the effect of reducing the use of animal protein in the diets of fish, along with the effects of nucleotides, β-glucans, ascorbic acid, and alpha-tocopherol. Together, these compounds can provide fish with the necessary tools to achieve optimal health and growth.
