Highly Sensitive Lineage Discrimination of SARS-CoV-2 Variants through Allele-Specific Probe PCR

Abstract: Tools to detect SARS-CoV-2 variants of concern and track the ongoing evolution of the virus are necessary to support public health efforts and the design and evaluation of novel COVID-19 therapeutics and vaccines. Although next-generation sequencing (NGS) has been adopted as the gold standard method for discriminating SARS-CoV-2 lineages, alternative methods may be required when processing samples with low viral loads or low RNA quality.

“…Surveillance of SARS-CoV-2 variants is essential for the timely implementation of public health measures aimed at limiting viral spread and the inevitable impacts of an endemic COVID-19 state ( 6 , 8 10 , 12 ). While WGS has proven to be an invaluable tool for the identification of new variants, the cost, turnaround times, and viral load requirements for sequencing and data analysis remain challenging for wide implementation ( 6 , 7 , 9 , 10 , 13 15 ). This study demonstrates that genotyping mutation panels offer a fast, reliable, and cost-effective method for monitoring known and unknown SARS-CoV-2 variants in addition to complementary WGS surveillance.…”

“…While whole-genome sequencing (WGS) provides invaluable insights in these regards, it is a costly and time-consuming method for high-throughput biosurveillance ( 6 , 7 ). In addition, generating consistent, high-quality WGS data requires samples with high viral loads and significant nucleic acid purification ( 7 9 ). Genotyping PCR panels, however, have simpler workflows and allow greater success in determining VOC status with low viral loads ( 6 , 8 , 9 ).…”

“…For example, the Cepheid Xpert Xpress SARS-CoV-2/Flu/RSV system (CA, USA) can provide rapid detection of SARS-CoV-2 in 25 min and provide results for four pathogens in 36 min, with less than 1 min hands-on time. Moreover, the Abbott's ID NOWTM system (IL, USA) adopts isothermal amplification technology, and it can process (Berenger et al, 2021;Borsova et al, 2021;Hale et al, 2021;Fu et al, 2022;Oh et al, 2022;Ratcliff et al, 2022), beta (Hale et al, 2021;Dikdan et al, 2022;Fu et al, 2022), gamma (Hale et al, 2021;Ratcliff et al, 2022), delta (Berenger et al, 2021;Hale et al, 2021;Norz et al, 2021;Oh et al, 2022;Rosato et al, 2022), and omicron (Bloemen et al, 2022;Dachert et al, 2022;Rasmussen et al, 2022).…”
