J-factors of short DNA molecules

Abstract: The propensity of short DNA sequences to convert to the circular form is studied by a mesoscopic Hamiltonian method which incorporates both the bending of the molecule axis and the intrinsic twist of the DNA strands. The base pair fluctuations with respect to the helix diameter are treated as path trajectories in the imaginary time path integral formalism. The partition function for the sub-ensemble of closed molecules is computed by imposing chain end boundary conditions both on the radial fluctuations and on… Show more

“…As previously noted [49,50], the seemingly high J factor of Vafabakhsh and Ha below 100 bp is not surprising given that their J factor (J VH ) was extracted from J VH = R/k on , where R = k loop + k unloop is an apparent relaxation rate toward the equilibrium state. Hence, J VH by definition is larger than J = k loop /k on that is more closely related to the theoretical J factor.…”

“…As the method has been described in several papers, we skip here the details and refer e.g., to Refs. [26,42] for a broad analysis. For the current purposes it should be mentioned that, by virtue of the spacetime mapping technique, the partition function Z N for the system in Carrying out the integral over the Fourier coefficients, an increasing number of trajectories is added to Z N until the latter numerically converges.…”

“…Here we contribute to this field focusing on the interplay between crowding and DNA structure, namely analyzing how the real space confinement of a DNA molecule due to the presence of crowders may concur to shape the helical conformation and the overall size of the molecule itself. Our study is based on a statistical mechanical method which has been widely discussed in previous researches on some fundamental indicators of DNA flexibility at short length scale such as the cyclization probabilities, the persistence lengths [26,27] and also the single molecule response to stretching perturbations induced by external loads [28,29].…”
