Identification of Bacillus Probiotics Isolated from Soil Rhizosphere Using 16S rRNA, recA, rpoB Gene Sequencing and RAPD-PCR

Abstract: Some Bacillus species, especially Bacillus subtilis and Bacillus pumilus groups, have highly similar 16S rRNA gene sequences, which are hard to identify based on 16S rDNA sequence analysis. To conquer this drawback, rpoB, recA sequence analysis along with randomly amplified polymorphic (RAPD) fingerprinting was examined as an alternative method for differentiating Bacillus species. The 16S rRNA, rpoB and recA genes were amplified via a polymerase chain reaction using their specific primers. The resulted PCR am… Show more

“…Phenols, such as p-cresol, may be toxic for patients with underlying kidney diseases [176]. In women, consumption of GOS with or without probiotics, such as Bifidobacterium breve , can abolish the reduction of water and keratin caused by phenols [177,178,179,180] (Table 4).…”

“…Indeed, this strategy has been revolutionary in assessing microbiomes in many sample types (Cho and Blaser, 2012; De Leoz et al, 2015; Forssten et al, 2015; Butteiger et al, 2016). There are, however, known limitations to using 16S rRNA sequences, including the presence of multiple heterogeneous copies within a single genome and high sequence similarity between species and sub-species (Dahllöf et al, 2000; Mohkam et al, 2016). This is a known challenge for probiotic genera, notably Bifidobacterium and Lactobacillus (Milani et al, 2014; Sun et al, 2015).…”

“…However, this phylogenetic approach also has its limitations. Recently, rpoB and recA sequence analysis along with randomly amplified polymorphic fingerprinting could effectively identify Bacillus species with highly similar 16S rRNA gene sequences; these were hard to identify based on 16S rDNA sequence analysis (Mohkam et al 2016 ). Further, several mass spectrometry methods were used for the classification and identification of bacteria and other microorganisms (Sauer and Kliem 2010 ).…”
